Rainbow Islands is a sequel where the protagonists Bub and Bob, now in human form, must save the inhabitants of the Rainbow Islands from the Boss of Shadows. Their primary ability is to create rainbows, which serve both as weapons against enemies and as temporary platforms for climbing.

The game's structure involves progressing through a series of islands, each composed of multiple vertical levels. Success requires ascending these levels by using the rainbows as stepping stones, culminating in a boss encounter on each island. The overall progression is challenging, with later islands increasing in complexity.

Enemies can be defeated directly by a rainbow or trapped beneath one; jumping on a trapped enemy destroys it and often yields a collectible item. Specific collection goals, such as obtaining seven colored diamonds on every level of the initial islands, are required to unlock additional hidden areas and influence the game's ending.
