Sonic And The Mystic Gems presents a new conflict stemming from Dr. Robotnik's discovery of an alternative energy source. These Mystic Gems possess a destructive power comparable to the Chaos Emeralds, but are inherently evil, offering the doctor a path to global domination if he secures them.
The narrative follows Sonic, Tails, and Knuckles as they work to thwart this plan. Their adventure is initiated by the need to stop Robotnik from obtaining this power, which is part of a larger scheme involving robots and courses designed to take over South Island.
